The Aylhr's crew quarters are spread out over several decks. Deck 5 contains the Leih and RS quarters along with a private command lounge (invite only). Deck 6 contains all VIP quarters and amenities. Deck 7 is home to all senior officer quarters. Decks 8-22 mainly consist of shared officer quarters and enlisted bunks and amenities. Decks 44-48 are home to the Gai'Shian (Romulan marine) barracks. In the rear section, Deck 8 is home to the primary quarters for the ship's Engineers.

One set of Quest Quarters on Deck 14 have been converted to Officer Quartes of the Cheif Engineer. Marine officer quarters and barracks are located on Deck 20.
