The Charon's crew quarters are spread out over several decks. Deck 2 contains senior officer quarters, guest suites, two command suites, a Captain's suite, and two luxury diplomatic suites. Deck 3 contains more senior officer quarters and junior officer quarters. Deck 4 contains additional junior officer quarters and senior enlisted quarters, also comprising of several shared quarters. Deck 10 mainly consists of shared quarters and enlisted bunks, the marine barracks is also located on Deck 10.

Deck 6 contains all VIP quarters and amenities. Deck 7 is home to all senior officer quarters. Decks 8-22 mainly consist of shared officer quarters and enlisted bunks and amenities. Decks 44-48 are home to the Gai'Shian (Romulan marine) barracks. In the rear section, Deck 8 is home to the primary quarters for the ship's Engineers.
